A good organization system is ARF. ACT,READ, FILE. Professional organizations recommend this system for people who have a hard time keeping their desk organized. It's fairly easy to decide whether something needs action, is just around to be read, or should be filed.
Speaking of filing, a good way to eliminate clutter is to get rid of paper. Buy a $150 Paperport or similar scanner and scan everything, then shred the paper. You can save everything you want, all you have to do is scan it. And no unsightly paper!
